Positions are closed in MT4 when adjusting EA settings while positions are open

in my case only pending orders are closed when I change EA params. It is most probably because entry conditions are true in that moment.

Did it close positions or just pending orders in your case?

I can't simulate this issue. I tested it on a demo account and when I change parameters or even replace the EA, the open position is left intact.

In the Strategy log, I can see this info:

2020.08.05 10:25:33.432 EURUSDH1 WFM1000 5.6.181 - WF R6 35P EURUSD,H1: - SQ LOG 2020.08.05 10:25 Order with these parameters already exists and duplicate trades are not allowed. Canceling order...

So the strategy knows about the open position and does not open another one.

It should close the open position only if it uses EnterReverseAtMarket and the input conditions are true.

Can you record a video showing the behaviour in your platform?
